As Zonama Sekot wanders the galaxy attempting to repair the damage it received when Nom Anor sabotaged the Hyperdrive assembly, the military forces of the Galactic Alliance prepare for what could be the final battle of the war. The Yuuzhan Vong fleets have gathered and are preparing for a strike at Mon Calamari. In preparation for this battle, Han Solo and Princess Leia accompany an infiltration team to Caluula to kill the yammosk located there. They eventually discover, to their horror, that the Alpha Red toxin has been employed against the Yuuzhan Vong there as a field test. This results in the death of all Vong lifeforms on the planet except for one ship that escapes, carrying the virus with them back to Yuuzhan'tar. Spurred on by Shimrra, the Yuuzhan Vong armada attacks in force at Mon Calamari where they begin to overwhelm the Alliance forces until they retreat back to Yuuzhan'tar because they are faced with a new threat. Zonama Sekot has suddenly appeared in the Coruscant system, and Shimrra declares that it must be destroyed using the Alpha Red contaminated ship that has also recently arrived. In the climactic battle between the Alliance and the Vong, infiltration teams land on Coruscant to help support the local resistance forces and to eliminate the Vong leadership. Jacen Solo is able to contact the World Brain and convince it to protect the planet rather than destroy it, and after much fighting, Luke Skywalker, Jacen and Jaina Solo confront Shimrra and his familiar Onimi. After the Jedi defeat a number of bodyguards, Onimi flees the room followed by Jaina, who is taken prisoner. Unable to follow immediately, Luke and Jacen defeat the remainder of the bodyguards and Luke kills Shimrra but takes a life threatening injury of his own. Jacen follows his sister and confronts Onimi, who was apparently the real power behind the throne after he grafted part of a yammosk to himself and could feel the Force. Jacen surrenders himself completely to the Force, and is able to defeat Onimi and save Luke's life. Meanwhile, Zonama Sekot is able to repel the Alpha Red threat and open itself to allow the Yuuzhan Vong to come home. With the truth revealed that Zonama Sekot is the descendant of the ancestral home of the Yuuzhan Vong, the remaining forces elect to relocate there, rather than face extermination. With peace coming to a new galaxy, the heroes go their separate ways, determined to make the galaxy a better place.
