Jerec and the rest of his crew arrive at the planet Ruusan, and after learning what the settlers know of the Valley of the Jedi, which isn't much, he orders the settlement destroyed. Kyle Katarn and Jan Ors load the Moldy Crow onto a captured Imperial freighter and infiltrate the space around Ruusan. While no one is looking, they fly down to the surface, where they meet with survivors of the Imperial raid on the settlement. While they reconnoiter, the Dark Jedi Yun is sent to work with the stormtroopers and begins receiving instruction from Qu Rahn's spirit, allowing him to use the light side of the Force instead of the dark side. When he is sent out on a patrol to find a missing team, he becomes aware that Kyle is on the planet, and chooses to spare his life to repay a debt. Kyle, Jan and one of the rebels named Grif follow one of the locals through the base of Jerec's tower, with Grif sacrificing himself to an attack droid along the way. At the bottom, Kyle notices Jerec near the top and convinces Jan to stay behind with the bouncer, and makes his way up the tower until he runs into Maw. Defeating Maw, he is about to let him live when Maw taunts him about his father's death. Letting the dark side overtake him, Kyle butchers Maw and is confronted by Jerec and the rest of his Dark Jedi, who now hold Jan prisoner. Jerec confronts Kyle with a challenge: use the dark side of the Force and kill Jan. Kyle refuses and is thrown back into a waiting cargo ship which is then broken loose and sent crashing to the ground. He hurries through the ship to find the Moldy Crow docked to it and escapes, but is unable to prevent the Crow from crashing into the ground. While unconscious, Kyle has a vision where he sees the construction and detonation of the thought bomb more than a thousand years before and begins to understand the nature of what he must do, but is awakened by his pain to find Boc, Sariss and Yun standing around him. Boc destroys Kyle's lightsaber and is sent by Sariss to tell Jerec that Kyle is dead. As Sariss brings her saber down to end Kyle's life, Yun finds himself reaching out to stop her . He injures her arm, and instinctively she turns and cuts him down. As he dies, he marvels on entering the peace of the light side of the Force, and Kyle claims his lightsaber. He duels and defeats Sariss, using the memories of a long dead Jedi, and makes his way down into the Valley where he finds Jan. He frees her and is attacked by Boc with both of his lightsabers. As they duel, Jan distracts Boc long enough for Kyle to use the dark side of the Force to kill him, and they make their way to the center of the valley where Jerec is waiting. As Jerec draws on the dark side of the Force through the Valley, Kyle begins to despair until he reaches an epiphany. Using the light side of the Force to cut Jerec off from the dark side, Jerec falls from the air without his weapon. Jerec calls on Kyle to kill him, but Kyle refuses to strike down an unarmed man and returns Jerec's lightsaber to him. In his hurry to kill Kyle, Jerec overextends himself and finds himself dead by Kyle's saber. The trapped spirits finally free, they make one last journey to their eternal rest and Kyle, Jan and Wee Gee leave the Valley after carving a monument to Morgan Katarn and the Jedi Rahn.
